Why number lines in a document?

So people can refer to a specific place unambiguously. Legal contracts, code review, translation and proofreading all depend on being able to say "line 47" rather than describing where the text is.

Should the numbers be part of the text?

Only if the text will be read as plain characters. In a word processor or code editor, numbering is a display setting that keeps the underlying text clean — baking numbers in makes the content impossible to copy or diff properly.
